Personally, I just use Japanese subtitles in my flash cards. I found the benefit of figuring what the sentence meant on my own really helped the learning process. Still, for beginners, using English and Japanese subs can be an ok stop gap.

Another question, so I've found eng subs for most movies pretty easily but I can't find Japanese subs anywhere. Does anyone know where I can find these kinds of files. I checked with the sites above and they have very very limited Japanese subtitles (at least with the movies that I'm looking for).

I don't know if you're in Japan yet, but in Japan you can rent DVDs cheaply; a lot of them seem to have Japanese subs.
